would like to know how to set up a 1999 parker fly deluxe with trem.

That's a bit of a vague question. Generally:
  • Make sure it has the right spring in for the gauge strings you're gonna use. If it's being down tuned though so has less tension you can chose a relatively lighter one.
  • Set the step/stop on with a little extra tension on the tension wheel to keep the bridge solid (not loads or you'll snap it - see the manual for max number of turns visible etc)
  • Get tweaking - tune it and sort truss rod/action/intonation as you normally would - til it's spot on.
  • When done make sure it's in tune, then reduce the tension on the tension wheel til roughly where it floats free from the step/stop when using the trem bar. 
  • At this point you can turn off the step/stop. The guitar will no no doubt be a little out of tune and the trem leaning fractionally non-level. Don't tune the pegs, adjust the tension wheel til its in tune just like it was before you turned off the step stop.
  • Now the trem will now be back to the point where it is perfectly flat and the intonation was set correctly.

Hurrah! Floyd-roses just got their ass whipped for ease of use...

    7. DON'T clean the fretboard with any solvent-based products; we don't want solvents on the fret glue now do we since they're bonded to the carbon glass not hammered on...

Yes, that was Marco's old haunt.  His trem setup is still very valid, but I had forgotten it had been included in the Parker Media zone.
