I am really trying to understand this mod because I would love to do it.
My 1995 Fly Deluxe wiring is different than the schematic at Parker.
The 2 pairs of wires go to 2 different pins on the switch. (They are not tied together)
Green and red from one PU and black and white from the other PU.  Does this much make sense?

OK here is how it goes the red and green wire pair go to one lug on the switch. The black and white wire pair go to different lug on the switch. Both of those lugs do the same thing. When switched to the middle position they both go to ground. So to get both humbuckers to stay humbucking and eliminate the dual single coil effect just take these our wire loose from the switch. Leave the black/white pair connected together and cover with tape. Unsolder the red/green pair from the switch and leave them connected together and cover with tape or shrink tube. Stuff them in the cavity and your done. From now on when you select the middle magnetic pickup position you get both humbuckers at the same time. I find this much stronger signal infinitely more useful then the previous setup.

I don't know. If your Mojo has the that thin weak signal from the magnetic pickups in the middle position an it doesn't have any other taps or switches then it most likely is the same but that is a guess as I don't have a Mojo to check. Sorry. It is the same on my Classic. [^]

No. The Mojo and all the other refined Flys are humbucking, out-of-phase in the middle position (which is what the wiring mod on older Flys changes the middle position to) and the tone knob is a push-pull coil split that can be used to split the coils on both humbuckers. I find this setup to be much more usable than the old system. For some reason, even the coil-split middle position on the Mojo sounds better than it does on the Deluxe (probably due to the SD pickups splitting better).

You can find a wiring diagram for the original Fly circuit on the Parker website.  Go to "resources", then go to "downloads" and then go to "manuals".
